I am not replying out of experience, but out of desire to know also. I think Mollies are some of those that you have to seperate from the mother as soon as they are born. There are alot of fish that are that way.

I hope you get your answers.

Did you see them dead, or did they just dissapear?
if you saw them i would say they didn't get anything to eat, they have very little mouths you know and unless you have special food like baby brine shrimp or a commercially made fry food they will starve. but with my platy fry i just have some live plants in the tank and i let algae grow on the sides and the back of the tank for them to eat. after a few weeks (they grow pretty fast) they will be able to eat crushed flake food.
if they just dissapeared, the parents probably ate them, livebearers eat their young if they get the chance. or maybe they got sucked in to the filter. it may be sad but i lost all but one fry from my platies first batch due to the parents eating them and the filter http://petshub.com/ubb/frown.gif live and learn i guess.
good luck with your molly fry in the future.
